Ned Stark was declared a traitor because he trusted the wrong people and played by the rules. His steel-strong honor and his love for his children killed him.

Taking power away from the actual office is always very critical and can’t be tolerated if the kingship is to be intact in the future. In Joffrey’s mind he was fighting for his own survival and that of his immediate family as well as for the integral seven kingdoms as a whole. The best case here would be a war between the Starks (and possibly Tullys) and the rest of the realm which the Starks would lose for sure.
